The newly-crowned Ligue 1 champions had won the first leg 3-1 at the Parc des Princes last week.
At Villa Park, they raced into a two-goal lead through Achraf Hakimi and Nuno Mendes.
However, the hosts replied with three goals. Youri Tielemans saw his effort deflected in, before captain John McGinn scored.
Ensri Konsa's measured effort proved to be the last goal of the night, as PSG qualified with a 5-4 aggregate.
In the other game, Barcelona lost 3-1 at Borussia Dortmund, but are through to the semi-finals with a 5-3 aggregate.
PSG will play the winner of the Real Madrid vs Arsenal tie, while Barca face the winner of Inter Milan vs Bayern Munich.
All eyes will now be on Real Madrid as they fight to remain in the contest. They need to score at least three unreplied goals to remain in the race.
